Analysis of fungal communities associated with marine organisms: study and conservation of biodiversity

Abstract
The study and preservation of biodiversity is fundamental to maintaining the health and functionality of ecosystems, which in turn supports human life and well-being by providing several ecosystem services. Marine environments represent a significant resource in terms of biodiversity as evidenced by the increasing number of new marine taxa described in the last years. In this context, marine mycology is a relatively recent and increasingly significant field of research, particularly for its contributions to the study of biodiversity, understanding of various ecological processes, and blue-biotechnologies.
This Ph.D. project aimed to expand the knowledge of marine fungi by studying the culturable mycobiota associated with two previously unexplored substrata: the jellyfish Pelagia noctiluca and the ascidian Halocynthia papillosa. Samples were collected in the Tyrrhenian Sea; P. noctiluca was sampled at Giglio Island, while H. papillosa was collected in two locations - Civitavecchia and Giglio Island - characterized by different anthropic pressures. A total of 353 marine fungal strains, representing more than 100 taxa, were isolated and preserved in the culture collection of the “Laboratory of Ecology of Marine Fungi”.
In the study, particular emphasis was placed on the taxonomical identification of the isolated strains, which was carried out using a polyphasic approach combining morphological, physiological, molecular, and phylogenetic analyses. Using the polyphasic approach, 84% of the taxa were identified at the species level, 9% at the genus level, and 10 strains only at higher taxonomic levels (family or order). Among the isolated strains, several new lineages were identified: 9 genera and 16 species. The establishment and formal descriptions of the new genus Rambellisea – in honor of the mycologist Professor Angelo Rambelli – with the two new species R. gigliensis and R. halocynthiae, and of the new species Tamaricicola fenicis – in honor of the microbiologist Professor Massimiliano Fenice – is reported in this Ph.D. work.
During the research, the physiological and metabolic traits of the isolated fungi were also investigated to confirm the marine nature of the isolates and elucidate their ecology such as the type of interactions between the animals and their fungal bionts. The potential ability of P. noctiluca fungal bionts to produce secondary bioactive metabolites was evaluated. This preliminary investigation was carried out using both plate screening and a molecular survey of the target genes PKS and NRPS, two key genes related to the main pathways for the production of secondary metabolites in fungi. Notably, 70% of the strains, including new taxa, exhibited antimicrobial activity, suggesting a possible role in host defense. Among these, the new species Tamaricicola fenicis PN38 was selected for further analysis to evaluate the antimicrobial activity of its extracts against pathogenetic microorganisms (bacteria, fungi, and, viruses). The strain showed significant antiviral activity against Echovirus 11; T. fenicis seems to be a promising organism valuable for biotechnological research focusing on drug discovery.
Lo studio e la conservazione della biodiversità sono fondamentali per mantenere la salute e la funzionalità degli ecosistemi, che a loro volta supportano la vita e il benessere umano fornendo numerosi servizi ecosistemici. La micologia marina è una scienza relativamente recente e di grande interesse soprattutto per il contributo che offre, in termini ecologici, al tema della biodiversità.
Il progetto di ricerca è stato rivolto ad implementare le conoscenze sulla biodiversità dei funghi marini associati ad organismi del Mar Mediterraneo. In particolare, sono state caratterizzate le comunità fungine coltivabili associate alla medusa Pelagia noctiluca e all’ascidia Halocynthia papillosa, due substrati non investigati dal punto di vista micologico. I campioni sono stati raccolti nel Mar Tirreno; P. noctiluca è stata campionata all’Isola del Giglio, mentre H. papillosa è stata raccolta in due località caratterizzate da diverse pressioni antropiche – Civitavecchia e Isola del Giglio.
In totale, sono stati isolati 353 ceppi fungini marini, rappresentanti oltre 100 taxa, conservati nella collezione del “Laboratorio di Ecologia dei Funghi Marini”.
Particolare attenzione è stata rivolta ad approfondire aspetti legati alla tassonomia dei ceppi fungini isolati. L’identificazione dei ceppi è stata effettuata utilizzando un approccio di tipo polifasico, integrando analisi morfologiche, fisiologiche, molecolari e filogenetiche multi-locus. Questo ha consentito di collocare filogeneticamente a livello di specie l’84% dei taxa individuati. Queste analisi hanno inoltre consentito di rilevare la presenza di nuove specie (16) e generi (9) per i quali sono stati condotti ulteriori approfondimenti necessari per la caratterizzazione e descrizione formale. È stata proposta l’istituzione del nuovo genere Rambellisea, con la descrizione delle due nuove specie R. halocynthiae e R. gigliensis, isolate dall’ascidia H. papillosa e della specie Tamaricicola fenicis, isolata da P. noctiluca e da Posidonia oceanica in una precedente ricerca. Nel corso della ricerca sono stati inoltre approfonditi diversi aspetti fisiologici e metabolici volti a chiarire la natura marina degli isolati. Infine, è stata valutata la capacità dei taxa isolati di produrre molecole bioattive attraverso analisi molecolari e test di attività. Il 70% dei ceppi sottoposti ad analisi ha mostrato attività antimicrobica, suggerendo un possibile ruolo nella difesa dell’ospite. Tra questi, la nuova specie Tamaricicola fenicis (PN38) è stata selezionata per ulteriori analisi volte a valutare l’attività antimicrobica dei suoi estratti contro microrganismi patogeni (batteri, funghi e virus). Il ceppo ha mostrato un’attività antivirale significativa contro Echovirus 11; T. fenicis appare quindi un organismo promettente per la ricerca biotecnologica, con particolare attenzione alla scoperta di nuovi farmaci.
